With reference to IEEE 80 and BS7430, there is an equation to determine the size of earthing conductor for substation grounding which is s2=i2t/k2 , This earthing conductor sizing is referred to transformer neutral ground or any other equipment?

Not sure I understand what you are asking. BS 7430 defines an earthing conductor as a "protective conductor connecting the main earthing terminal of an installation to an earth electrode or to other means of earthing"; i.e. it is not a neutral conductor, which is separately defined.
